Forgive me if this is a daft question (I like to play but I'm bad when it comes to gaming knowledge!) - I've always wondered whether there are any kind of Nintendo secrets hidden in the Pokemon games. Are there secret rooms where you might find a symbol of Mario mushroom or a Zelda triforce? That would be so cool!

Well the only Easter egg that I know of prevalent in the Pokemon games that involves Nintendo at all, is that when ever you check out the main characters room; they have a console from that generation in their room. Even to this day it's still in the games that are released to the 3DS.
Generation I:
Red: Super Nintendo Entertainment System (SNES)
Green: Super Nintendo Entertainment System (SNES)
Blue: Super Nintendo Entertainment System (SNES)
Yellow: Super Nintendo Entertainment System (SNES)

Another Easter Egg is that in Pokemon X; when you reach the final trainer before the exit of Victory Road it turns out to be none other than Reggie Fils-Aime, the President and COO of Nintendo of America! As he flags you for the battle he says “After all the training I've received here on Victory Road, my body is ready!”
I've yet to see any other kind of Easter Eggs like a Mario mushroom, or anything of the like in the series as of yet thou.

Seeing the consoles in the main characters room is pretty cool, i always like to look around and click on stuff to see if any dialog comes up, its really neat.

Oh wow - that's so cool! I love it when you're rewarded for exploring with neat things like that. I remember in Animal Crossing, that if you ask K K Slider to play 'K K Song' he plays a song that features in lots of different Nintendo games...it's so cute that they put so much work into the details.
